Association analysis that takes into account the correlations between related individuals.  Uses an EM-style algorithm.  (Link to CCREL program.)

Gives a Monte Carlo algorithm for analyzing genotypic pedigree data with incorporation of crossover interference.  Can be used for gene mapping or relationship inference.

 

·        Browning, S. and B. L. Browning 2002. On reducing the statespace of hidden Markov models for the identity by descent process.  Theoretical Population Biology, 62:1-8. (link to abstract)

Presents an algorithm for finding symmetries in the pedigree linking two individuals, which can be used to reduce the computational burden in exact computation of probabilities/likelihoods on genotypic data.

Extends Browning 1998a to allow for crossover interference.  Investigates the amount of information in a pair of individuals to distinguish between differing crossover models.

Used a Monte Carlo method to calculate likelihood of relationship between a pair of gametes using idealized continuous identity by descent data.
